Even at large ports with multiple terminals, a UN/LOCODE is generally assigned to represent the city or port as a whole rather than to each individual terminal. For example, the ports of Los Angeles and Long Beach sit right next to each other geographically, yet they carry distinct codes (USLAX and USLGB), so documents can clearly tell them apart.
